Thank you all for helping. In order to restart the upgrade from the begining I
restored the database, the kernel and R3up libraries and /usr/sap/put/* and
/usr/sap/SID/* directories. R3 starts up ok as the source system 4.5B. When I
restart the upgrade to 4.6C it errors out at DBCHK with "Unable to determin DB
and SAP version". The backup from which I am restoring is taken after completion
of PREPARE. Is there anything else I have to restore to correct this challenge?

You can do a WRKLNK and then place a "2" on the parent directory to edit.
Once you're in there you can select a "9" on the subdirectory you want to
recursively delete.
This is on V5R2.
